As Mike suggested, before you go to the Safe Mode with Networking test, make sure your 2K installation is fully updated from Windows Update.

As you surmised, when running in Safe Mode all user installed apps and drivers are disabled. Further, almost all other Windows services which open listening ports are disabled as well. There are a couple of exceptions, so to minimize any potential risk there are a couple things you can do to your network configuration. Also, you will have to be logged in as admin for this and when you run the test.

First, if you have MS File and Print Sharing installed, disable that. You do that from the Network and Dialup Connections applet. Just clear both the Client for Microsoft Networks and the File and Printer Sharing check boxes. Next select Internet Protocol(TCP/IP) and click Properties. Select the WINS Tab and at the bottom of the dialog check the radio button to disable NBT (NetBIOS over TCP/IP).

At this point there will still be a couple ports open when running in SMwN, but there won't be any "active" services running for someone to do anything with.

Once you boot to SMwN, and have BOINC running and DL'ed the result to run, you can open up the Network and Dialup Connection applet again and disable your LAN Connection adapter for the duration of the test run.

Once you're done testing, just reverse all the previous steps and reboot normally.

Just to be really annoying, MS have an 'Update Rollup 1' in addition to Service Pack 4 for W2K. These contain further 'updates' and 'hotfixes' .... but according to this it is the end of such further support ..... sigh :-(

Pardon me if this a is a red herring, but you mentioned using FAT32. This rang a bell with me. Now if you look here, it may imply that the multiple periods that you have in the directory name einstein.phys.uwm.edu could be problematic. For the life of me I can't remember the reference, but I recall an idea about whether or not such names are presented quoted ( 'einstein.phys.uwm.edu' ) or unquoted ( einstein.phys.uwm.edu ) in the interaction between applications and the OS's API is important. Hmmmm .... or was it W2K's handling of FAT32 that was unique? ( I don't mean the algorithm for truncation of long file names to the shorter DOS 8.3 format. )

Before you install Rollup 1,

Before you install Rollup 1, make sure you have a secure backup (ghost image), as I have had the installation of it crash on 2 systems, forcing me to put backup images back. I skip the Rollup 1 update on my Win2k systems.
