I just installed boinc on my old system, and the cpu is bouncing from 88 to 20to 80to 10 % and keeps doing that about every .5 second. My setting are to have boinc run when the system is in use.

OS: windows server 2008 standard x64
CPU:AMD athlon 64 x2 4200+
3gb of ram

cpu bouncing

If you set your Computing preferences to less than 100% CPU usage, other than this:

Use at most 100 percent of CPU time
(Can be used to reduce CPU heat)
Enforced by version 5.6+

then BOINC does exactly what you are observing to throttle your CPU.

There are other (external) tools to prevent overheating at BOINC Add-ons.

Did you check your local preferences too? They override the online preferences.

The local preferences can be reached via the Advanced menu in BOINC manager. If you don't want to use them, press the Clear button.

They still can have different local settings.

BTW, do you really have three identical machines? Or are those different entries for the same machine on your Computers belonging to bd541 page? Where is your 32bit machine attached?
