It was a hard piece of work to get them both run at the same speed ;-) . I would suspect that a difference between them depends only on what else is running on the system (virus scanner, indexing, db_update etc.).
Yet I would be curious to know what other people have observed in this regard.

Indeed, it would be difficult to compare the performance. I am running Linux, and noticed that a different kernel version alone already increased performance. (Unfortunately for time being stuck to a Linux LiveCD)
If i compare both systems i'd say go for the linux app. it's faster ;-)
on average the linux app. is 2000 - 3000 sec. faster.
The Linux flavor you're mentioning, for example, is highly customizable. Basically, you're able to turn almost everything off. Never seen that on any windows...
So I'd bet, that if the apps are identical, Linux should (at least be able to) outrun windows.

I've got two identical P4 2.8 GHz one runs Linux the other Windows.
