The standard advice I give is 40% of the shortest deadline divided by the number of projects.
If I remember correctly E@H has 14 day deadlines. If that is the only project you are attached to then about 6 days is the maximum recommended queue size. Adding SETI to the mix reduces the max dramatically since they have deadlines as short as 4 days. So with SETI and E@H the maximum recommendation is less than 1 day.
Now I have another problem. Why does my account manager not register my resource allotment preferences? I have both SETI and Einstein set at 100%, but they're still showing in the manager as 50% and 100%, respectively.

Did you update your settings in BOINC? To make the changes take effect immediately you need to highlight the account you made the changes in and hit "update". If I'm not mistaken, if you make the changes in one account but another account connects first, you loose your changes. I may be wrong about this. To make sure changes take effect I always go into BOINC and highlight the account that I make the changes in and hit the update button right after I make the changes. This makes sure the settings get propagated down the line to the other projects.

Sorry, but I think you are: that’s certainly not how it’s supposed to work. AIUI the BOINC manager gets its general preference from the most recently edited project of which it’s aware. Once it’s been informed of an change on contacting a project, it propagates the updated settings to each other project it contacts—until it ‘sees’ a more recent preference file.
What you may have been thinking of is the following scenario: you edit the general preferences in project A, then change some other settings (for a different venue, e.g.) in project B before BOINC has contacted both A, to pick up the changes, and then B, to register them there. In that case the settings from A will be ignored, because it’s not the most recently edited, and they’ll be replaced by the preferences from B at the next contact.
Regardless of the details, you can always tell where BOINC is getting its various preferences by relaunching it and looking at the first few messages in the log.
Man, am I embarrassed! I just now located "resource share" option under "Einstein@Home preferences," set it to 50%, updated in account manager, and now E@H and S@h share machine 50/50.
