At the registry key
HKLM\\SOFTWARE\\Microsoft/CurrentVersion\\Run
Value Name "BOINC Manager for Windows" change the Value Data from
C:\\Program Files\\BOINC\\boincmgr.exe
to
C:\\Program Files\\BOINC\\boincmgr.exe /s
Not sure what you guys are looking at, but there's no "CurrentVersion" in the Microsoft folder. At all. I assure you, it's not there. I'm used to looking in the Registry & it just ain't there.
I did a search for "boincmgr.exe" generally & it's there in several places, but the first place is
Not sure why it showed up in the MUI cache unless the particular version or install had multilingual options. Just like MRU's the MUI's should be safe to delete (though I would first create a backup as should be done prior to making any registry change).
I just found that my registry is nolonger carring the Boinc.exe entry.
Prehaps just making the other two changes will prevent the additional
non-responsive Boinc manager window from appearing.
Right click on a Boinc Manager shortcut (probably in the Programs list) to open the Boinc manager Properties. Not the Boinc icon in the System Tray.
Left click on the Shortcut tab. In the Target dialogue box type /s
(note the space before /s) at the end of
"C:\\Program Files\\BOINC\\boincmgr.exe" so
"C:\\Program Files\\BOINC\\boincmgr.exe"
looks like
"C:\\Program Files\\BOINC\\boincmgr.exe" /s
Also on the Target tab make sure the Run: dialogue box is set to
"Normal window".

I've got it sorted out now: I removed the Startup Item & made sure that the Value in HKLM\\SOFTWARE\\Microsoft\\Windows\\CurrentVersion\\Run (which didn't exist, actually!) was properly named & that there weren't extra items in MSCONFIG (which I should have remembered to check myself)
Now I only get one BOINC Mgr window, that minimises itself into the System Tray.

the actual registry key you're looking for is
HKLM\\SOFTWARE\\Microsoft\\windows\\CurrentVersion\\Run
I actually have found BoincView to be a great alternative... especially if you have a couple of machines
If you're starting BoincMgr from the registry [run] section, make sure that you've not also got it in your programs | startup group as well
