Whats using the over 50% of the disk? If its BOINC then theres a problem that has to be fixed. If its something else, thats not a BOINC issue - the preference says how much disk space BOINC (and the BOINC applications) can use.
It's not BOINC. I was going on Gary's explanation of the "%total disk space" preference, quoted here:

At this point, I can see that testing the disk space issue as you suggest would give the error message about not having enough disk space. However, the issue first cropped up when these settings were not changed by me (likewise for the others who reported the problem). If I do happen to see the disk space issue, I will check the *.xml files as suggested to see if there has been a file corruption issue. At that time I would start a new thread, unless someone thinks it should continue here?

When you say you have installed BOINC on your D drive, do you mean the BOINC folder is on D, or just the application BOINC Manager?
You say you have played with preferences. Do it again, but this time put them to the settings recommended by Gary earlier
Use no more than -- 10GB (leave it large)
Leave at least free -- 0.2GB (keep it small, particularly if you don't have much free space.
Use no more than -- 75% of total disk (leave it large)
Write to disk every -- 60 seconds (leave this at the default value)
Use no more than -- 75% of virtual mem (leave it large)
If you _still_ have problems, please tell us the size of your C drive, and how much space is available on it.
If you change the "use at most __GB" to 41 you'll get work. But thats just a "quick fix".
The scheduler log shows BOINC is using 40GB:
host.d_boinc_used_total 40,332,681,985.000000
(I added commas to make it more readable).
What do you have in the BOINC folder that takes up 40GB? If you installed it on the root (to d:\\) BOINC will think that all the files are part of BOINC and count those.
Check the messages in Boinc Manager, it shows the directory where BOINC is installed. What does it say? Then use Windows Explorer to see what Windows shows for the directory - right click the folder, click "Properties" and it'll count the space used by the files and folders. (It'll be close but not the same, BOINC doesn't count the space the folders take up)
If the large files are part of BOINC then you need to allow for that in your preferences (like the first line shows). Or move the files somewhere else so they're not part of BOINC. Then you can adjust your preferences again.

Walt, thanks for checking. I have a small suggestion: in the future, add the URL with a link to the appropriate sched log file. The on-line links change with each successive contact, so embedding a sched log URL in your message makes it easier to follow up later.
