I'm running PAS WU PA0057_01551_363_1 which was estimated to run approximately 61 hrs, but in reality it will become 116 hrs when it finishes today.
Why is there such a big difference between estimated vs. real CPU time? Worst of all is that by finishing this WU the expiration time is overdue by 1 week, meaning that 116 hrs of CPU-time is wasted. What can be done on system level to avoid this waste in the future?

I'm afraid there is nothing much that can be done in this case, except not using the GPU at all on this host (via local or web preference settings).
Your GPU has 8 cores and an estimated peak performance of ca 30 GFlops. Modern GPUs are more powerful by a factor of 10 to 50, roughly, so the long run time is to be expected. BOINC needs to run a few jobs on a given hardware to "learn" how fast the hardware is (not trivial to estimate up front), which explains the discrepancy of estimated vs. actual runtime. This would improve if you let BOINC run a few more jobs, but OTOH if they don´t make the deadline, there's no reason to try. I guess that PC is running only a few hrs each day (otherwise it would still make the deadline of 14 days after BOINC "learns" that the tasks take ca 4.5 days of run time and would schedule them accordingly).
