I only want to run GPU Versions of the Wu's, what does the "Run CPU versions of applications for which GPU versions are available" mean in your Preferences ? I have it checked now but have Use CPU Unchecked.

I think it's quite clear:
If you have checked "Run CPU versions of applications for which GPU versions are available", you will get for BRP both, CPU and GPU WUs, it's irrelevant for apps with just GPU or just CPU versions. If not checked, you will get only GPU-BRP and CPU-S6, no CPU-BRP.
"Use CPU" is more general, it forbids all use of CPU. I don't know whether that includes current BRPs, as they use 0,16% CPU, that's not "no use".

EDIT: Also I need a App File I think, I'm running the GPU Wu's on a Dual GTX 580 Box but the Wu's are only using about 50% of each Core running only 1 Wu on each Core.

No, it only forbids the use of apps which are specifically designated as CPU apps. I have one computer on a venue with 'yes' for GPU, and 'no' for CPU: that works as intended, with BRP tasks flowing freely (mostly BRP4, just a few BRP3 resends) but no S6 'bucket' work.
