The Messages tab in Boinc Manager you mean?
It writes to the *.txt files in the BOINC directory.
Plus you can start with a clean Messages tab by exiting BOINC completely and restarting it.
you could also use BoincView which allows you to do some funky things, like limit the number of messages (to only display the last, say, 50 or so)
it also allows you to filter by type/priority, so you can choose to only see "error" messages for example
