With Gamma-ray pulsar search #3 1.11, I see a GPU usage of ~32%, while Binary Radio Pulsar Search 1.39 has a usage of ~82%. On AMD HD 5800 series GPU's.
Could this be the reason that the latter takes more then 4 hours to complete (in my case) and the Gamma-ray pulsar search #3 1.11 around 2 hours?

Totally different apps that analyze totally different data in totally different ways.
You are trying to compare to different searches that use apps with differing maturity. The BRP GPU app has been around for a while now and do all or mostly all of the computations on the GPU hence the high GPU load. The FGRP GPU app was recently released and do only a "small" part of the computation on the GPU hence the low GPU usage. Following how the BRP app was developed I hope and more or less expect that the FGRP app will follow the same coarse and with new versions more and more of the work should be done on the GPU.
As for the times it take to run a task you can't compare different searches as they are just that different searches of different data set up differently. The BRP tasks are bundles of smaller tasks, 16 if I remember correctly, while the FGRP tasks are just on task.
