I'm not sure how much background information you already have on Einstein@Home, so I'll start with some fundamentals:

You might know that Einstein@Home processes data from so called "Gravitational Wave Observatories" which are quite complex instruments.

Data collection of these observatories is devided into several "runs" where the observatories are (almost) constantly operational, the time between runs is used for calibrating and upgrading the instruments. The observatiories get more sensitive with each run, so they get individual designations. Early runs were done to test and calibrate the instgruments without any "real" data collection, later runs are actually collecting data for science. Those Science Runs are designated S1..S5 so far. Those runs can last for many months in a row.

But not only the physical hardware of the observatories improves over time, the mathematical methods and computer programs used to analyse the data are of equal importance and are constantly refined as well.

On Einstein@Home, the project is subdivided into several "runs" as well, each one crunching on data from a certain Science Run of the observatories.

Each Einstein@Home run get's a designation like S5R3 , where the first two characters are taken from the designation of the Science Run of the observatory, and the next two characters are just counting the runs performed on that data : R1, R2, R3 ... (we had "RI" once but that's an exception :-) )

So in short:

SnRm: Run no. m of Einstein@Home involving data from science run Sn.

As with the observatories, each run involves more refined and sensitive analysis methods.

In case of S5R2 and S5R3, the methods are almost the same, S5R2 was kind of a test run for S5R3. Here the main difference is the parameters fed into the methods. For examples S5R3 includes fatser spinning pulsars than those S5R2 was aiming at, and has a different way to partition the overall task into subtasks for us crunchers. And possibly many other paramter tweaking things that I lack the physics degree to understand :-)
