I am DIYing a computer.
But I am not sure which CPU can run BOINC faster.
Here are some of my choice:
Inter Core 2 Duo E4300
Intel Pentium E 2160
Intel Core 2 Duo E4400
AMD Athlon64 X2 4200+
AMD Athlon64 X2 5000+
AMD Athlon64 X2 4800+
ps: I don't have much money. I just can afford the 6 CPUs
But I want to buy Intel Core2 Extreme X6800 someday!

All of your choices will run BOINC, as BOINC is not a Project Application it does not affect the computer very much at all.
As for Projects and the Applications that they run, well that is different.
All of the CPU's that you quote will run any of the projects, memory is often more important as some projects require at least 768 MB in order to run.
I am more a AMD man that an Intel man as I like the underdog, but I have to admit that Intel has the legs on AMD at the moment.
I would pass on the Pentium as it is now old technology.
The Core 2 Duo can be overclocked to much higher speeds so you can buy the cheaper one and clock it up to be as good or better than a more expensive one (consider the cooling of the computer if you do this).
With the AMD's the 4800 and 5000 are faster than the 4200 by a few hundred Mz. If they are all AM2 motherboard models then none have more than 512 MB Level 2 cache, this can slow down processing ability on some projects but I don't think it makes much difference for Einstein and all 3 will run quite cool with standard cooling.
Seeing as this is Einstein then all suggested CPU's will do Einstein, some a bit faster than others.
I have 2.6 GHz AMD Opteron Computers that get 22.5 cobblestones/hour on Linux.
Currently my 2.4 GHz AMD 4800+ (939 motherboard) on Windows gets 13 c/h (I think this Windows Application has been improved recently and may now be getting higher c/h).
A 2.2 GHz AMD Opteron that gets 19.8 c/h.
All figures are for running Einstein.

The Pentium E2140 and E2160 are also Core2Duo processors with the latest G0 stepping core.
Their performace/price ratio are the best at moment. I can suggest them.

I've just been looking at reports of 3.0GHz+ for the E2160 on a Gigabyte GA-945GCMX-S2 motherboard. That seems to be pretty good performance for budget parts :). In Australia, both can be had for a total of about $USD165.

Cobblestones are named after one of the originators of Seti and Boinc, his last name was Cobb, so they called the points that are awarded for project work units 'cobblestones'.
It is not used as much as it used to be as most people call the points that are awarded 'credits' instead.
So cobblestones/hour is cobblestones per hour, or credit per hour. It is the amount of credit (or points or cobblestones) that is generated by a computer on an hourly basis (averaged).

The credit/hour value depends on the project.
The Einstein@Home produces ~800 credit/hour under Windows with these processors.
The difference between E4300 and E2160 is under 2%.
Well, I can suggest the Core2 processors to you for Einstein@Home.
Bernd ( the programmer of the project ) will do a faster application in some days that will run more faster on Intel CPUs than AMD, because of their better SSE units.

Both the CPU and the motherboard together cost a total of $USD165.
The CPU on its own costs about $USD95 and the motherboard about $USD70.
As Akos says, you will get better performance from the E2160 - particularly if you overclock it which is apparently quite easy to do :).
